HELP odd engine misfire

Hi everyone, I def need some advice on an intermittent misfire I am having. My car is a 96 integra with a GSR engine B18.. Ecu is after market skunk2 P28, before I purchased the car, some had done what looks to be somewhat of a hack job on the wiring. The original miles on the car are about 160k, but the engine is about 30k
Here's the problem, just a few days ago it started idling just below 1rpm making the car feel like its going to stall but it had not. During acceleration it is obviously misfiring, which is so hard to pinpoint the problem. I have had the car about 4 months now, prob added 6k miles buts its been running great up until now.
I have replaced all the spark plugs (none were wet) replaced the roater, the distributor cap, and all the wires.
I always though that if it was a fuel injector problem it would be rather constant, but it is totally random, and the ECU setup makes is nearly impossible to get any codes on. It will start missing and 5min later run fine.
I am wondering if this could be a computer issue, or if I should go ahead and check the fuel injectors/filter etc.
You guys seem awesome on here with problems, any help is greatly appreciated!!!
