My jeep would stall when placed in reverse while the engine was warm/hot. When cold, it wouldn't have a problem reversing. I checked the fault code and received P1391 (Intermittent Loss of CMP or CKP). A few days later, when warm/hot, it would shift into second gear around 4500RPM and wouldn't shift past second gear (if would slip into neutral occasionally). If the engine was cold, it would work normally. When I checked the engine code, I received P0740 (Converter Clutch Circuit Malfunction).

The shop I took it to said I need to replace the transmission but why would it work while the engine was cold but have problems when warm?

You need to go to a different shop. The stalling is from your P1391 which is a loss of signal at cam or crank sensors and has nothing to do with the transmission. The P0740 is referring to an electrical circuit for the TCC lockup solenoid which will make it drive poorly and needs to be troubleshooted by someone who understands what he is looking at and has the proper level of tools and data to fix this.
