1998 Rav 4 Shifter Messed Up After Clutch Job

I replaced the clutch on a 1998 Rav 4 AWD. The job went smooth (for being a pretty big PITA job), BUT the shifter felt weird after I finished. It felt tight and I had trouble getting into certain gears. I rechecked my work and noticed that the shift linkage that sits furthest to the driver side of the transmission - the one that moves the shifter shaft in and out (as opposed to the other link that rotates it) was out of place. I removed that linkage during the job because it sticks out on the top of the trans and was getting in the way of pulling the trans off the engine. When I bolted it back on I didn't get the black plastic bushing piece into the slot on the shifter shaft. So, I unbolted it, put it back into place and bolted it down. Now, the shifter seemed to work ok. I drove the car and after going through the gears once or twice I suddenly had nothing where second gear should be. I was having trouble with other gears too, especially reverse. I figured that plastic piece had popped out of place and perhaps it was damaged, but when inspecting it, it appeared to be in place. Now the shifter feels different from one moment to the next and I'm not sure what else to do. I ordered a new plastic piece from the dealer but the one I have doesn't look damaged. *If you read all this and have some helpful advice you will make my day!

The advice is the same thing we would do. It turns out one of the shifter cables was bad. There is a plastic "sheath" in which the cable slides back and forth to push and pull the linkage at the trans. This is a 23 year old vehicle and I was replacing the original clutch. I guess the plastic on the cable was disintegrating and just fell apart when I moved the cables around to remove the trans. On most vehicles the damaged cable would have been super easy to spot but this is a AWD Rav 4 and the cables are buried and hard to see - the damaged section was not visible until I removed the cable.
