new engine but a/c on fritz..what???????

I'm new here so bear with me. Not sure I am posting correct, but will give it a shot. I have a 2002 Lincoln - long story short, oil light didn't come on, oil was maintained, but not getting to engine - so had to replace engine. nOISE STARTED. Lincoln wouldn't help me. I tried because of the defective oil light. Anyway, got the new engine. Now my air works sometimes and sometimes not. I took it into the shop who did the engine and they said I need a new interior blower... it is wearing out. They showed me works cold in engine. What... it worked fine before you replaced the engine. Any thoughts, as I am thinking there is a short or something wasn't hooked up right. I am still within the 30 day warranty period. NEED HELP FAST..ANY IDEAS?

The blower motor has nothing to do with the engine change. Pay the man.
