Help. I'm at the end of what I know on this one

Hello everyone. Can someone offer me some advise. I'm at my wits end here.

Car:
VW Passat 1800CL, 1985, 4cyl, water cooled

I took the head off and had it skimmed because the amount of distortion on it was out of spec. It was in fact letting water into one of the cylinders and I believed that was the cause. 1mm was taken off. I ground in the valves at the same time but did not replace the valve springs. I replaced the head using new head bolts and a new VW original head gasket. I replaced the valve shims with smaller shims to accommodate the reduced clearence between the valve and camshaft caused by my grinding in the valves and checked the gaps with feelers against the handbook spec for cold clearences. Then reassembled the engine. It starts but runs lumpy. I mean really lumpy. You can feel the vibration sitting inside the car. Pressing the accelerator results in a delayed increase in engine speed, maybe up to half a second, and vibration that increases in line with the engine speed (the vibration is similar to running with one pot not firing but not quite as bad). Worse is a metal on metal sound that is quite loud. Not a knocking but like a bearing overheating without grease. It's almost a screech. I've checked all the revolving bits. Nothing visible is binding and there is plenty of new oil in the engine and it is circulating freely over the camshaft. I have however noticed dark brown sections on four of the camshaft cams. But the brown sections are not on the peaks of the cams but mostly on the opposite side and I cannot recall if they were present before I started.

Now, I've checked the ignition timing (which I had not disturbed) and checked the valve timing against the spec given in the handbook. They are for all intents and purposes correct. So I'm done with what I know. Can any kind soul offer any advise.

I would start with a compression test on all 4 cylinders making sure that they were all above at least 125psi and no more then a 25psi difference between cylinders.
As for your noise; I haven’t a clue, other then something you did, didn’t work out?
Try and locate where the noise is coming from in general and then dive in, until you find it. Don’t keep running it because, by your description, something is grinding itself up?
