I just replaced the ignition tumbler in my 99 toyota sienna. The old key would not turn anymore. Put new one in and when i go to start it the security light is flashing and the car turns over but will not start. Do i have to reset the alarm system somehow? My vehicle does not have the chip on the key.

Yes, your key does have a chip in it and it has to be registered with the PCM so you will likely have to tow it to the dealer.

can i put a regular ignition in it and have the old key near the ignition to trick the security system?

Maybe but that will be a real headache if it works at all.

The ignition itself looks exactly the same I dont think there are any electronics in the tumbler assembly?

You can program your new key as a master. All you need is the original master key and to follow this procedure:
