1998 GOLF GTi alarm problem

Hi Guys,
I have a golf gti and was away for 2 weeks in which time the battery went flat. I got the jump leads out and got it started, took it for a spin and parked it back. I went to take it out about 2 hours later and whenever i used the remote key to open the car, the alarm would go off (and the car would open). I tried starting the engine with the alarm going but of course its an immobiliser so that wasnt too bright!
Any ideas of how to reset the alarm or indeed what the problem might be?
