The motor started idleing like it had a miss and went away while driving, later in the day it started idleing funny again the the check engine light came on. Could this be caused by water in the fuel or is it more likely something else?

There should be a water detection light on the dash....not sure on that model....anyhow take it to autozone and let them run a diagnostic on the computer and it should show a code/codes and they'll let you know what it means.
