Enging runs rough

I have a 1988 jeep 4 cyl. and I recently had a engine out of a 2003 jeep installed and it has been running great. I ran out of gas resently and it has been running rough ever since. It will start up in the morning and run ok but after I shut it off and try to restart it doesn't and when it does it runs rough very rough and I need some help to try and fix it myself.

Maybe when the jeep ran out of gas; it may have back fired and blown a vacuum line off?
Get the thing running with the hood open and have a look for any open vacuum spigots/ports. Why I say have the engine running; listen for any hissing which might be coming from a disconnected vacuum line?
Other then that my friend; I don’t know what your diagnostic abilities are. You tell me what you know how to check and I’ll tell you whether to take the jeep in or not to have it diagnosed?
