random miss between 45 and 50 mph 2000 grand marquis

2000 Mercury Grand Marquise 4.6 with 125,000 miles. Had a random miss between 45 and 50 mph I say had because when the check engine light came on the miss went away! Before the check engine light came on I had Replaced all the Coil overs and plugs, EGR valve, TPS, DPFE sensor, crank position sensor, checked all oxygen sensor, and miss remained. Engine made a popping sound and check engine light came on, the engine runs without miss now but is showing a P0401 code. I know it is in the emissions system just do not know how to correct problem with out the miss coming back. Any one had this problem?
