warning lights on dash wont go off

I have a 2001 PT Crusier 5 speed. I let the battery run all the way dead. i had to charge the battery before it would start. once i got it started my warning lights on my dash stay on(brake, engine, abs, etc). I went and bought a brand new battery for the year and model. Changed the cables and post. still on! How or what can i do to get them turned off. Before i ran my battery dead they never came on. only when i put my emergency brake on the light would come on but go off once i let off the e brake. please help me

Those lights come one when malfunctions are recorded.
