2003 escape battery light flickers- when warm at rpm

I have just had a garage change the Alternator due to the old one stopped working and left me on the side of the road. My battery light never came on telling me of a problem just the lights went dim, radio shut down and the car died after about 5 minutes. So After I had the alternator replaced the truck worked ok for 1 day the next day on the way home the battery light starts to flicker. I take it back. They say the alternator is working find and clean my terminals but my battery might be the problem. It is 5 years old. So I have the battery changed. I take it home and no problem for 2 days. Now on the 3rd day i come home from work and the light starts flashing at RPMS over 2500. I seem to only be able to recreate the issue on days that are about 32 degrees F and on trips longer then 20 minutes. I have driven 100's of miles now without it flashing but after shutting off the truck and restarting for fuel the light flicker will start again. Once it starts only shutting down and letting the car cool overnight seems to stop the flicker. Does anyone have any ideas. ( I should point out i have been driving it now for 3 weeks like this and the battery hasn't died the weather has been as cold as 20 degrees, and as warm as 45. Everything seems to be working fine, Just the light is annoying!! I don't really want to take it out!

The charging system is monitored and partially controlled by the PCM. I would begin by having the system scanned for codes. If there is a code(s) dealing with the charging system perform those tests.
If there are no codes then it’s a cat and mouse game of finding an intermittent connection or device that is beginning to fail.
Could be anything; from the alternator, internal regulator, PCM, instrument cluster to a simple wire connection.
It may take time, knowledge and equipment to find the problem?
Make sure the replacement alternator was/is the correct one; even if it looks the same and plugs in; doesn’t necessarily mean it’s the proper one electronically.
Also the quality of some remanufactured electrical devices, leave a bit to be desired at times; the one installed may have inferior parts?
Parts that will work but throw in little glitches into the system; ie flickering battery light?

Thanks Dan. I will try to get the codes checked and see. Sorry for such a long delay My computer decided to die last week as well. Oh well.. now on an old P2 running Linux.. Sometimes low tech is better.
