Will a car pass inspection in PA if the roof and hood are rusted (no holes)?

The key to that is "no holes" as that would be cause for rejection in many places. Try just painting those spots with a rust proofing product/primer at least to slow them down. Nothing I know of stops it forever.
I thought Massachusetts + California were the worst for minutia for rejections but at least here (MA) rust is ok if not noted as a safety issue. Quite literally, here you can be rejected for being out of washer fluid!
