99 Grand Am Transmission Wont Shift past 2nd

After i changed my crank position sensor, all my engine problems went away except for the transmission not shifting past 2nd gear, and once in a while it stalls out of no where, I have no check engine light. The transmission will hesitate cause the rpms to jump up and down until the brake and abs light's come on. Another thing is if the car is rolling and you put the car in neutral the Speedometer will drop to zero and once you put it back in gear it works again any help is appreciated

You have an enhanced scan tool that can access the IPC and read data stream information in the PCM?

Yes, before the engine would cut out without warning, or surge, idle rough and sometimes not start and the ses light kept coming on, I took it to pep boys to get the code and they said it was the CKP, i replaced it, no more check engine light and engine runs and idles great. Just the transmission jerks until the abs and brake lights come on and then is smooth, but will only shift into first and second gear.

First thing that you should have done is to have the ABS controller scanned to see why it is shutting the ABS system off and rescan the PCM on the manufacture's side (not OB2 generic side) to see if you have some manufacture codes being stored. You can't do this with a generic code reader.
Your not going to get very far unless you have some diagnostics done to get some idea(data) what is going on and where to look. You can tell us the symptoms till your blue in the face, but that isn't going to help us help you.
