I'm working on a 2009 Dodge Charger 5.7 Hemi police car. Diagnostic test showed #3 and #5 was misfiring. So I changed the plugs and coil packs first. Still running rough so we changed 2 injectors (#3 and #5) with Mass Air Flow sensor and map sensor. Now the check engine light is flashing while driving down the road. Car is running rough while sitting still. Diagnostics says #3 cylinder is still misfiring. What could be the problem?

this is a 5.7L or 6.1L? post ALL the codes you are getting. Your scanner will read ALL codes ? flashing CEL needs attention ASAP as cat damage is likely. Do a fuel pressure test then with KOEO observe pressure drop and post - drops Xpsi in 5 minutes. Have you checked spark at #3? Next would be a compression test... >> you changed injectors 3 & 5 - new injectors OR swapped 3 to 5?

As stated in my original post, this is a 5.7. I will have to check the codes real quick and get right back. Yes, my scanner reads all codes. I put NEW injectors in, not swapped.

As of right now, car runs fine while idling. When throttle is pushed, code P0303 comes up. (cylinder #3) Only runs bad when given gas. I changed the spark plug also.

Compression test. Lifter problems are common on those. Since we volunteer our time and knowledge, we ask for you to please follow up when a problem is resolved.

yes you did say 5.7L - gotta work on my reading comprehension...:) before spending any more lets do some TESTING... You are rechecking codes- you can see ALL codes. ie P141x? - Any chance it displays live data? You confirmed spark at #3 ... How did old #3 plug look- wet, dry, black, tan - could be a clue... NGK only! Try the fuel pressure leak down as I suggested even with new inj its a fast test when doing fuel pressure. I was hoping for an easy fast such as plug, injector (wiring), fuel pressure ... Next we would do compression and a vacuum leak check - use the old school vac leak ck fast easy inexpensive..
