I just purchased a used 2004 Ford Freestar Limited with the 4.2L engine. The vehicle was purchased in the Bay area and I drove it back to Colorado - no problems. However I am wanting to know what kind of changes I should make to the vehicle to run more effeciently at altitude. Is there any equipment I will need to remove(ie: emissions equipment) Should I adjust the idle? Looking for advice.

No, you're going to do none of that stuff. Just disconnect the battery when you get there to reset everything and it will gradually learn the adaptives it needs for the area. The idle is not adjustable so don't try to mess with it.
