With one condition seemingly causing another (Supercharger whining, and shifting rough) my best guess would be electronic. Which means that you've got a switch or a sensor out of whack. Even if the Service Engine Soon light isn't on, I'd take it in to have it diagnosed, and unfortunately, unless the Engine light is on, Autozone won't do it.
