New alternator now car won't shut off

Hi guy, I have a nissan patrol with a 4.2L turbo diesal. I have just replaced the alternator, the car is charging fine however when I turn the key off the engine continues to run. All accessories, dash ect turn off but not the engine! On the alternator it has the main wire the supplies charge to the battery, an earth bolted to the body then a two pin plug. When doing some tests I was suspecting the wires in the plug may be around the wrong way, after testing them to make sure one is not live and the other a earth I turned the plug around and tried that way. The engine will shut off when the ignition is switched to the off position but it won't charge with the plug that way. Any ideas?

This vehicle not sold where I am but have some clue. It must be getting power to fuel pump somehow as a diesel doesn't/shouldn't need electrical much of anything to keep running - just high pressure fuel. How this happened with an alternator I don't know. Look at what you connected that may/probably is wrong, T
