2002 mercury villager estate anti theft system

2002 mercury villager estate, 3.7l v6 engine 107,000miles

So my mother in law gave me this car with it already having the anti Theft system already set off. She had lost the key fob so she couldn't turn it off and the car wouldn't start. I pulled a fuse in the system which disabled to system but also disabled the power windows,power locks and dome light for starts along with several other minor features. I brought a new key fob and used instructions to program it and after it not programming i called a ford dealer who said it would not program while the system is active, i also tried using the power locks to lock the door wait 30 seconds then unlock the door using the key wait another 30 seconds then open the door this also didn't work. I'm trying to find out if theirs another way to disable this system or completely remove/disable it and get back all my other systems. i also tried to disconnect the battery for awhile.

Unlocking the door with the key should disarm or deactivate the alarm.

ive tried that it doesnt work either none of the conventional ways seem to work. ive had this issue for over a year. i have searched the internet and found no solution that has seemed to work im mostly looking for a way to bypass it at this point

The immobilizer cannot be bypassed. It has to be repaired.
