Well since you had wires cross at the terminals, the damage has been done. here are some solutions. 1) check where the RCA cables are located running from the deck to the amp(s) If the RCA cables are on the same side as the positive power cable, that can cuase serious RF feedback from the ignition. ****Move the RCA cables to the opposite side of the vehicle*** 2) If wires have been crossed (to amp, Deck, Subs, Speakers) you may have damaged a RF noise filter or sound prossessor inside the amplifier, or deck ***New amplifier, Deck Or cables are needed.*** A crossover or frequency pass filter may help, but you should try to resolve the issue before you spend money on somthing you might not need.
