My 2011 Hyundai Sonata makes a repeating clicking / clunking noise that is begins at 1500 rpm at 40 mph and continues when I stay in that range. It is not dependent on acceleration. A press on the brakes makes it stop. This noise also happens at 65+ mph. The dealership could not duplicate this sound, but suggests replacing the front struts and mounts, and the sway bar links. Any thoughts on what could be causing this noise? I don't want to replace the struts etc. if it doesn't end the noise.

Where does the noise sound like it is coming from? If the noise goes away when you touch the brakes, then it is probably something in the brake hardware causing your issue. Have they inspected the front and rear brakes? here is a TSB on rear noises from the brakes for northern cars.
GROUP CHASSIS NO. 10-50-001 DATE JUNE 21, 2010 MODEL AZERA (TG), SONATA (NF), ELANTRA (HD), ELANTRA TOURING (FD), SANTA FE (CM), VERACRUZ (EN), TIBURON (GK), TUCSON (JM) SUBJECT REAR BRAKE PAD KIT REPLACEMENT Some vehicles may exhibit seizing of the brake mechanism and/or noise from the rear brakes. This may be caused by corrosion of the brake pad springs. Improved pad springs coated with Teflon are now available as service parts. This bulletin provides the procedure to replace the affected parts and correct this condition. Since we volunteer our time and knowledge, we ask for you to please follow up when a problem is resolved.
